Ending Explained
Full spoilers. Marvel's Wolverine ends with Nathaniel Essex revealed as Mister Sinister and beaten, and with Jean Grey burning the Horseman of Death out of Logan's mind at his own request, which erases his memories again; after the credits Apocalypse calls Sabretooth to become War, and a hidden memory unlocked through the Nightmare Trials shows Jean has done this for Logan before.
Spoiler warning: this page explains the whole ending of Marvel's Wolverine, including the post-credits and secret scenes. The game ends with Logan defeating his mentor, Nathaniel Essex, who has turned himself into Mister Sinister, and then asking Jean Grey to burn "Death", the killer Apocalypse made of him, out of his mind. She does, and it costs him the memories he spent the whole game recovering, Jean included. Logan leaves Lowtown to find out who he is. After the credits, Apocalypse recruits Sabretooth as his next Horseman, War, and a final memory unlocked through the Nightmare Trials shows that Jean has saved Logan this way once before.

Who is the real villain of Marvel's Wolverine?
Nathaniel Essex, the leader of Team X. IGN's ending video notes that anyone who knows the X-Men will not be surprised: in the comics Essex is Mister Sinister. His plan is to awaken the millions of dormant mutants around the world with an artifact called the Helix device, the same power that once turned Logan into Death, and to bend them to his will.
The game then reveals that Essex is not a mutant at all. He has spent centuries harvesting mutant genes and implanting them in his own body, beginning with his own wife, and he is the reason Logan has no memory: he awakened Logan's dark side, made him kill Jean, and forced him to relive it until his mind broke.
The reveal plays out in a scene recorded in AFGuidesHD's boss video. Logan tells Essex, "you ain't a mutant", and Essex answers that it was his wife: "in her I saw our future", and by grafting her X-gene onto himself, "her powers live on in me". Logan calls him a parasite. This is the turn the Japan chapter's last mission, Sinister Tidings, is named for.
What happens in the final mission?
In No Coming Back, Essex launches Helix-powered Sentinels through portals to cities around the world. In AFGuidesHD's recording he names them, "Los Angeles, London, Cairo", and gloats that he can "feel thousands of mutants coming alive". Logan and Jean stop the remaining launches with Shiro Yoshida (Sunfire) lending his fire, then Logan fights Essex in his Sinister armor, the man Essex calls "the future" and Logan promises will be "the past real soon".
Beaten, Essex fires one last blast of concentrated Helix energy into Logan, and it wakes the "Shinigami" inside him. Barely in control, Logan begs Jean to use her Phoenix power to burn all traces of Death out of his mind. Jean warns there will be nothing of him left; he answers that he will still have her.
In the scene itself, Jean says it outright: "Death is a part of you. If I burn it out, there will be nothing of you left." Logan's reply, "You will be left. That's enough", is the emotional end of the game. It works: Death is gone, and so are Logan's recovered memories, including his memories of Jean.
Why does Logan leave at the end?
The epilogue, Brave New World, opens on a news broadcast: world leaders have called an emergency meeting of the UN Security Council over what is being called "the mutant outbreak", and nobody knows why the robots stopped at the same moment. Essex's Sentinels have awakened mutants worldwide, and the world now knows they exist.
Logan says goodbye to Jean in the ruins of Lowtown. Everything she has told him about them, he says, "just sounds like a story". She worries about the new mutants waking up "to a world that hates them", and he tells her she is the one who will help them. He will not stay: "You look at me and you see someone you know, but I ain't him. I want to be, but I need to figure out who I was."
Before he goes, Jean tells him "another story", about a girl named Red who met a strange, dirty boy with a dark cloud overhead, and ripped the cloud out of the sky so he could see the sunshine. It is their own history told as a fairy tale, and the last thing she gives him. Her farewell, "I'll see you around... I always do", is the hint that they will meet again.
Where did Logan's adamantium come from?
From Apocalypse, not Weapon X. This is the biggest change Insomniac makes to Wolverine's origin: in this universe there is no Weapon X program, and Logan was recruited by Apocalypse in the 19th century to become the Horseman of Death. Apocalypse gave him his unbreakable claws and poured his own darkness into him to make the perfect killer.
That explains the Japan chapter. The Hand worship a master they call the Beast, who here appears to be Apocalypse. About 100 years before the game, Logan was sent to slaughter the Hand, which earned him the name Shinigami (Japanese for a death god) and Lady Deathstrike's undying hatred. Some time in the 20th century he broke free of Apocalypse, but the darkness never left him.
What is Jean Grey in this story?
Jean is the Phoenix, and she and Logan are eternal lovers. IGN's video explains the twist: Logan is effectively immortal, and Jean, through the Phoenix, is reborn every time she dies, and every life she finds him again. In this telling Jean is a force of life and creation and Logan, as Apocalypse's agent, of death, "forever linked, always drawn together, but doomed to be torn apart".
GamingBolt's ending video points out what that means for the ending: Jean has now burned Death out of Logan's psyche twice, his present memories the collateral damage each time. She has only now learned it herself, because the Helix energy woke her dormant Phoenix powers; she tells Callisto in the epilogue that she has lived "so many lives" and was never meant to remember them.
What is the post-credits scene?
Sabretooth survived his fight with Logan in Lowtown. After the credits he arrives at a remote temple, drawn by a voice he cannot get out of his head; he tells it he came to try "ripping your throat out" to make it stop. The voice is Apocalypse. Kotaku's Kenneth Shepard notes that Sabretooth also finds what looks like an intact Helix Engine, the device whose energy first put the voice in his head.
Apocalypse makes his intent clear: Logan has run his course as Death, and this time he does not want another Death, he wants War, and Sabretooth is the man to carry it. IGN's reading is that Sabretooth will return in whatever comes next, "whether that ultimately takes the form of Wolverine 2 or a full-fledged X-Men game". The scene closes on a woman's voice: "You can't know where you're going until you know where you've been."
What is the secret ending and how do you unlock it?
Finish the story, then earn at least a Bronze rank on every Nightmare Trial, per Kotaku. That unlocks one last memory, set about 75 years before the game. Logan walks the farm he and Jean once shared, and Jean, who now seems to remember all her lives, tells how they met centuries earlier and how she once burned the Shinigami out of him to save him from Apocalypse. He lost his memories then too, and still found her again across her many lives. The scene ends with the two of them together in their cabin.
The memory reframes the whole ending: what looked like a tragic loss is a cycle the two of them have already survived. The doors, trials, ranks and the post-story trial "Best There Is" are covered on Nightmare Doors and Trials; the trophy, Repressed Memories, is on Trophy Guide and Platinum.
Why are there no X-Men?
Because there are very few mutants. Essex and his team are horrified to learn from Trask's files that only about 10,000 mutants exist in the whole world, far short of the millions they expected. Many more people, like Essex's right-hand man Walter, carry a dormant mutant gene with no powers. IGN's guess is that Charles Xavier and other future X-Men may be among them, and that the Sentinel attacks may wake them. After the ending that is exactly what has happened: mutants are suddenly everywhere, and the world knows.
We think this is the real setup of the ending, more than the post-credits scene. In our view Insomniac has used Wolverine's ending to create the X-Men's world from nothing: a mutant population that did not exist, a frightened public, a UN meeting about an "outbreak" and a Jean Grey determined to help the new mutants. Our guesses for what comes next are on Predictions.

Nightmare Doors and TrialsMarvel's Wolverine has 14 Nightmare Doors, each marked by purple roots, and each opens a Nightmare Trial in Logan's mind (combat, traversal or a 25-wave gauntlet) ranked Bronze to Adamantium. Trials pay Adaptation progress and restore memories; the three gauntlets give three claws and the Future Fugitive and Hellverine suits; and all 14 open a hidden 15th trial, "Best There Is", and a hidden memory.

Trophy Guide and PlatinumMarvel's Wolverine has 42 trophies (1 Platinum, 4 Gold, 9 Silver, 28 Bronze), all offline, none missable and none tied to difficulty. The platinum, I'm The Best There Is, takes about 15 to 20 hours in one playthrough, and the story alone earns most of the list.
